I am new to Mac and when using my USB flash to transfer file to and from my MacBook Pro, I 've noticed that there are some hidden files created and also the problem is that those files wouldn't delete when I remove them. They just stay there and occupy space.
I have formatted my USB flash disk FAT 32.

What can I do about it? Is it normal? All USB Flash disks act the same on a mac?

Is one of those files ".DS_Store"? If so, leave it as it is the file that contains values regarding certain characteristics of the folder (icon position for example).

You're right, those files include ".DS_Store" etc. but they also include a shadow of the files I copy. For instance, if my filename is "document.zip" it creates another file (but hidden) with the same name.

I will try to copy the exact file names when I run into it again.

You are only seeing these files on a Windows system correct?

Yes, I forgot to mention that earlier. The only reason you're seeing those files on Windows is because files that begin with a period are hidden files on *nix operating systems (OS X is Unix based). You're seeing them on a Windows machine because the period at the beginning does not hide files.

Yes I see them in Windows only.

How about the files that are still there even after I delete them in Mac? They're still there when I connect the USB to Windows and they occupy space.

If you delete files from any external media, be sure to empty the trash (while the external media is still connected) so that it's properly deleted before extracting the device..
