PHP scripts outputs files I cannot see even as root

I have a cron job registered that runs a PHP script that in turn outputs a log file each time it is run. When I log in as root (via ssh) I go to the log files directory and there is nothing. Then I made a PHP script to list files in the directory, and there they are! Apparently PHP can read and write them where root can't even see them. I'm stumped, any ideas?

Additional info: if I run the PHP script that cron is running as root, it outputs a log file that I CAN see.
