Hello!

Have my (first) Imac for just over a month now. Everything fine up untill yesterday. I switched the batteries in my wireless keyboard because they were empty. Since then it hasn't worked properly. It's constantly disconnecting and (automatically) reconnecting. The system preferences say the battery is 100% full. I tried different ones but with no effect (also the magic mouse works perfectly on them)

Any idea what the problem might be?

G'day and welcome to the forums.

Assume by 'empty' you mean flat? Trust they are not re-chargeable batteries as they can present problems. Recommend Energizer Lithium and keyboard usually lasts up to 12 months, and mouse up 2 months.
