Remote Desktop discards all changes upon restart of program after database migration

I migrated my ARD database to a new Macbook Pro following these instructions: Migrating the Apple Remote Desktop Database « 318 Tech Journal -database/ (basically copying the ARD preference plists, databases and settings)

The problem I've been having for over a month now is that any change I make in ARD (anything- adding a computer, making a list, modifying/adding unix commands, changing the admin password for a client, etc...literally ANY change) is lost upon closing the program and reopening it.
I updated to 3.6 this morning, and now everytime I restart ARD I get the first time use dialogue...it's like the program doesn't remember it has been opened or any modification and reverts back to the day I migrated it.

Obviously I screwed something up when I migrated or there is a preference somewhere that is screwy but I can't find it for the life of me. I have changed permissions for /Library/Preferences/com.apple.RemoteDesktop.plist, /var/db/RemoteManagement, ~/Library/Application Support/Remote Desktop, and ~/Library/Preferences/com.apple.RemoteDesktop.plist to and nothing changed, repaired permissions in Disk Utility and nothing changed.
I'm considering uninstalling ARD and just rebuilding everything from scratch but if I can avoid that I would like to.

Please help! Has anyone had a similar thing happen?
