Can I get the adobe creative suite at the apple store on my EDU discount when I purchase my MBP? Or do I have order everything online?

No. Just bring a student ID Card or an acceptance letter. You're not restricted to the online shop.

I wasn't sure because they have a qualification process where you have to call and be approved beforehand. That's why I thought it might be restricted.

Software you can only get the discount on in the online store. They won't give you a discount on software in the brick and mortar stores.
