Sorry, misread the question. I'm not sure if you can sync the iPod to anywhere other than the iTunes library. Have you looked at YamiPod or Sentui? They might allow you to copy to a folder structure...

Probably has something to do with cluster sizes for the filesystem. FAT32 isn't too efficient in terms of storage. You can search Google for cluster size and slack for more details.
