If you haven't already -

Check your Gmail settings (Settings > Forwarding and POP), specifically "2. When messages are accessed with POP".

Select "keep Gmail's copy in Inbox".

I don't have an answer to the spotlight issue, but I've done the "reinstalling" issue you describe.

Either you have the .dmg still on your desktop, or you installed (ie dragged) the .dmg file...
