It is just preference. Same with putting the SSD in the optical bay. Although there have been reports that with the SSD in the optical bay the computer wouldn't boot.

I put mine in the main bay...

Yes you can but it is a real PITA to do so. Apple like to make all decisions as to where the iTunes library is.

You have to "Copy" the Library over to the other drive then when starting iTunes...

Since it seem you use the Windows side more then the Mac side why not just go out and buy a Windows PC notebook.

You will get a much better PC for the same money as they use the same exact parts....
