Sometimes I find things get out of sync between my devices. The usual suspect is synchronised bookmarks, but the same might happen to your contacts?

I would turn off Contacts under your iCloud...

By 'baked in' I was meaning that it will be the default behaviour for the system. Time will tell how iCloud drive works in detail, but I expect there will be no reason not to use it.

I guess, at least, this problem should become less of an issue now that cloud storage is baked into OSX and will be baked into Windows 10 (not sure if 8 already has this or not).

I went with TatooedMac's suggestion and it worked really well for photographs but less well for attempting to scan sizeable (400+ pages) PDFs.

That sounds like Handoff - if you receive a call on one device then all associated devices in close proximity respond. You can turn it off via Settings > General > Handoff & Suggested Apps > Handoff....

Sorted the problem overnight. The phone was struggling with attempting to download 2000 tracks so I had to reset the phone then it turned off iTunes Match and sync'ed the phone the old fashioned way....
