OS 10.4 - Folders invisible in Terminal

Mac Specs: MacBook C2D 2Ghz 2G RAM

I have a backup external USB hard drive, and since using it on MacDrive on a PC I can no longer get a proper list of directories using the ls command in Terminal.

I tried running Disk Warior on it, and reformatting and copying back all the data, but the majority of the folders seem to be invisible in terminal. This is really annoying as it means I cannot use my rsync scipts to backup to this drive.

I have checked the permissions in the OS X 'Get Info' and they are all set to read and write...

Anyone got any ideas??
