System Prefs Switched??

I downloaded Frostwire (limewire) and now my icons on my desktop are rearranged. I'll move them but then they'll be back to the same spot next time I start up. This makes me think that the program switched my system prefs or something. Can that even happen?? (I thought I read something about that happening and being able to turn the program prefs off)
