Migration Assistant question

Mac Specs: Macbook Pro 9,1

Sources is offline
I just did a fresh install of osx lion 10.7.2 from DVD. At first I did the upgrade but finally got around to doing a fresh install. After the install I did the migration assistant to get my app, documents etc... over

Will this defeat the purpose of the new fresh install?
I am thinking that it doesn't bring along the old crap files from SL like PPC files.

Any feedback?
