Create a temp account on the Mac and see if that account has the same issues.

Repair Disk Permissions while booted to the OS X install media.

It sounds like your keychain, which handles passwords and certificates is seriously messed up.

I would consider backing up your mail and files and going for a fresh install,

Either the certificate store is corrupted or the permissions on the certificates is incorrect and they can't be read.

When you boot to install media (OS X reload disks). You can run Disk Utility from there to repair permissions.

Anything that utilizes security certificates like HTTPS website for instance, relies on global certificates. Like Entrust or Thawte an others. OS X and other OSs have the public keys for these certificates and are used to prove the validity of what your programs are attempting to do. The corruption or inability to read these certificates would cause these problems.

Creating the second user proves that it is not anything specific to your account and that it is system wide.

Permissions may be to blame and a relatively easy fix. There is also a Keychain first aid option. Open Keychain Access and run the First Aid option to potentially resolve the certificate corruption.
