I'm using repair disk permission and I realised one of them says

Warning: SUID file "System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.

what does that mean?

Have a read of this document from Apple and just ignore:-

Mac OS X: Disk Utility's Repair Disk Permissions messages that you can safely ignore

If it really concerns you download a utility entitled ACLr8 and run that.
