I believe that it is very annoying that Apple did not think to put an option to close a minimized item in the dock buy clicking and holding, instead of having to open the window. why did they not, and is there a program that allows me to do that? Thanks, Justin.

When you have minimized something to the dock and you dont want to open it to close it, just click on the name of it up on the top toolbar and choose Quit.

Also, with a macbook, tap the touchpad with two fingers (same as right-click) on a minimized item in the dock. You will get an option to open or close the application.
