Can't help you specifically right now but each item in the dock is listed as a "persistent app" in com.apple.dock.plist in ~/Library/Preferences (Root > persistent-apps). I'm sure you could develop a defaults command to rid of a dock icon. Let me see if I can come up with one. Note though that this method would require you know the position of the dock icon (although you could search through the plist for it).
