Mail problem

I am a convert from PC's,and have had our iMac for a little over a year,and we love it. Just recently though it has developed a problem. I have a few mailboxes that I created with blue file folder looking icons in mail to route certain emails to. These have worked flawlessly for the last year+,but now I have one that the number next to it showing how many unread emails there are inside keeps growing(new emails),but I cannot see these emails.I have no idea what happened,and I can't seem to fix it.Any help on this would be appreciated.
