I've recorded video calls with my family on skype with headphones with vod burner and quicktime, but the audio does not play. I'm assuming the output changes when I put the head phones. Is there a way to record calls while using headphones?

In my opinion, by far the best app is Call Recorder, and it comes with an excellent set of file converters too. Can't recommend it high enough.

It depends on what EXACTLY it is you want to do. You can try installing Soundflower (which is free) and see if that will meet your needs. There's also the $10 program Piezo that may do the trick for you much more easily.
