I have not tried Skim yet but it seems to have a number of features you may find useful Skim – An Alternative PDF Reader & Note Taker for Mac
Make Skim Your Ultimate Reading & Study Tool For PDF Files [Mac] I also discovered that if you use Preview's Print command you can do some basic pdf tagging there. Use the Save As PDF feature and there is a space to enter keywords in that dialog. I've only tried a few simple tags but Spotlight seems to find the documents that I tested. You might also want to give the folks behind PDF Pen a quick e-mail to see if it can do the job.
