Time Machine failures

Just had an NVidia card failure on my MBP.
Changed under warranty and Apple noticed HD on way out.
As I plug in religiously to TimeMachine and back up every 2 or 3 days (daily under heavy load) I wasn't concerned.
Applecare offered to transfer data. New machine back but new disk was faulty.
The data wasn't available and applecare couldn't find old disk
Plugged in new machine to TM backup disk.
a) Didn't recognise disk
b) on examination, the last 3 months backups appear missing which is really concerning - have most of the data elsewhere fortunately

... but why is TM running and apparently finishing (and looking at TM showed backups apparently there) when they're not.

And looking on the internet TM appears radically unrelaliable - what alternatives are there?

(Am I missing items when looking at the TM disk?)

I've read similar about time machine - I haven't had problems with it yet, but I've read of other peopld with issues seem to really like the program Superduper which you can get at versiontracker or macupdate. Some people have talked about CCC (Carbon Copy Cloner) but I don't know if it is as complete or what - last I had read was regarding a beta version, but I don't remember how old the post was.

My Macs: 2012 Non-Retina 15" MBP; Mac mini G4, 1.25 GHz, 512m ram (server); Late 2011 11" MBA, 1.8GHz i7, 4Gig Ram, 256Gig SSD, HD3000; Powerbook 12" G4 1.33GHz running Debian as a server; Apple TV (1080p version)
