Is there a way to get rid of email in your In-box but keep it in your Smart Mail Boxes???

No. Smart Mailboxes are basically just stored searches that run whenever you select one.

You can create folders though and move mail from your inbox into a folder. If your Smart Mailboxes target that folder, they'll retain the message as well.
