I have bad lags / freezes when using firefox, and to a lesser extent safari whilst rending or ram-previewing in AE. For example I had to type this post in text edit and paste it in as I will get the coloured wheel for a sec every few characters trying to type.
Had this ever since getting this computer, 2 x 3 GHz Quad-Core intel Xeon, 7 GB Ram, Tiger cheers |

In the Memory and Cache preferences pane in adobe after effects, try reducing the size of the RAM cache, it is possible that After Effects is gobbling up all of your RAM, making other programs run slower. Also, if you have the multiprocessing option enabled in the After Effects pane, try disabling it. Is this CS3 or an earlier version? If it is an earlier version, is it running through Rosetta? Because that could also be a problem.
