Try ffmpegX (not the same as ffmpeg) (Free)

Also try MPEGStreamClip (Free)

isquint (Free)

VisualHub (cheap but not free, but REALLY worth the money).

i tried visual hub and unfortunately it doesn't give me any control over what codecs are used for audio. If i use mpeg4 for video(which i need) then it automatically converts the audio into aac(which i cant use).

I need to find something with more control.

I guess I misunderstood. I thought you were trying to convert into .avi.

You might try MPEGStreamClip then, it will Demux files alot of times, and then you can encode the audio separately from the video before Re-Muxing them.
