I have a rather curious problem: I know I have saved contacts but when I search for them I can't find them! I managed to find one of the three I was looking for in "Favourites", but surely that should have appeared in the normal list of contacts as well? Also when I created a text message and manually put the mobile numbers in, suddenly the phone recognised the number and displayed the name!! Where is it storing the contacts, if not under "Contacts"???

Surely when I plug into my Mac Mini the iPhone should sync with the contacts in my address book which of course includes the ones I was looking for and therefore they should end up being displayed in the "Contacts" on my iPhone 4S?

Sounds like a list classification problem. Are you sure you don't have other contact lists that you might be overlooking?
