I used to sync all my apps through itunes. I no longer want to do this... so I un-checked the "sync applications" option in itunes but my apps continue to sync to my itunes. How do I fix this?

You need to re check the unsync apps box and then select the "selected apps" box then just select the apps that you want on your phone. This will remove the unwanted apps from your phone but keep them in iTunes.

Although when you unchecked the "sync apps " button you should have been prompted that that action would remove all apps from the phone.
