Problem Importing and Exporting Aperture Projects

I'm having a bit of a problem exporting a project on Aperture. When I Export it from one library to the desktop and then re-import to another library (after changing and restarting the app) it only imports a fraction of the photographs. The images are referenced to a HDD, this is on and the images are definitely in there. Any clues?
