Recently my charger has become defective, and I will be able to get a replacement using my protection plan but I'm wondering in the mean time if I can use my sister's charger (the same 60W MagSafe Power Adapter) on my macbook pro without invalidating the protection plan. I bought my computer in February 09.

I'm expecting the answer is no, but my dad wanted me to ask anyway.

What model MacBook Pro do you have? Some models use a higher wattage MagSafe Charger Adapter than 60 W. The 15" and 17" MBP use 85 W.

In other words, would using a new (the same but new) charger invalidate my protection plan?

No. That's a user replaceable item. Just make sure you replace it with a genuine Apple MagSafe Charger adapter.
