Not a Skim user myself (never heard of it until now) but how does the find box not work? Is it just not returning results that you know should show up?

If it is clearly a bug, I suggest submitting a bug report to the developers here. If it is a legitimate and reproducable bug, they can have it fixed (plus, you'll be helping to fix a problem which is always nice for developers).
