Removing Associated Applications Files: Help!

When i remove a program like for instance "Aperture", ive notice that there are still files lurking around the computer that are associated to it.
What is the best software to remove files/folders that were originally for that Application?
Can i use the said program to remove files from Applications that ive already trashed?

PS: I got OnyX & MainMenu to help clean up my system. They work great.
