First things first... uninstall "Clean My Mac" as it's been known to cause problems. The best cleaning and maintenance utility is OnyX. It's free and does no harm to your machine.

Next, boot your MBP with your install recovery DVD and run Disk Utility from the DVD. Do a verify and repair on the hard drive. Let's see what it says. While you're at it, also repair permissions.
