One thing I've noticed is iDefrag places all your applications near the beginning of the partition for faster access.

SuperDuper!, after you've just defragged, will place all data still defragged at the beginning of the drive, but it moves all the apps to the tail end of your data - after my iTunes and Aperture libraries.

Haven't done a defrag since my last clone. Think I'll try it for a before and after comparison.
