I would go with the 5000 if I had to choose between the two. Might want to also check out Canon's new Rebel T2i which is 18MP and does 1080HD video.

The D90 (body) used to be around 1 grand and I would say that it's worth the money. Now with the price drop it's even sweeter. Takes excellent photos for that price range.

If you have any older nikon AF lenses that lack the internal focus motor then the D90 is the better choice. The only thing you really lose in a D90 compared to a D5000 is the live view and movie mode.. but the movie mode on the D5000 isn't considered to be that great and is rather basic. However only the D90 has the internal focus motor that allows you to use ALL nikon AF lenses, the 3000 and 5000 do not have auto focus motors built in so they only do auto focus with the newer AF lenses with built in motors.

If that doesn't matter then the 5000 is better than the 3000 because it uses a CMOS sensor instead of the CDD sensor which will allow the 5000 to have slightly better low light performance.

Though if you are starting out any of them would be more than enough for a beginner so consider your level and then base it on money, you can always upgrade later and prices will only continue to drop.
