Problems with swapping control & command keys

I've connected a Microsoft Wireless Desktop 6000 to my Mac and swapped the control and command keys. The weird thing is half the time the keyboard regognises the swap and the other time it doesn't.

Anyone else have similar issues?

Are you using the MS keyboard preference pane to swap the keys, or have you done it another way

I am using the Mac preference pane. As far as I can the Microsoft one doesn't incorporate an option to swap the command/control keys. It does let you swap the windows/alt keys though.
