I just recently bought a external hard drive for my new macbook and backed up my files using time machine. However, I would like to use my external drive for my pc as well as my macbook. My question is should I back up my music files separately in order to open them on my pc? Any help would be appreciated thanks.

It would require that you partition the external hard drive - one partition for Time Machine (HFS+) another to backup your music files, preferably formatted to FAT-32 for ease of transfer to a PC.

Whether or not you should do it that way is up to you. If you want the same music files available for your PC, then backing them up to a separate partition would be easier.

Regards.
